Recently had this with a mate. We amped his 6x9's with his sub bridged and reconnected the factory speakers. He wasnt getting the best output as the head unit didn't output bass to the back channel for some odd reason, so he now has the highs from the factory rears, mids from the 6x9's, and bass from the sub. And a full crossover from the factory fronts.

i also have a headunit with 50w x 4 and i had 6x9's in the shelf at first - that was before I had the sub as i was using the 6x9's for the bass.
dont need them anymore as the sub created the bass so i got uprated components and it evens it all out now so i would say.
sub, uprated components ( sorry, i know you dont want to get rid of the 6x9's).
if you want to keep them get a stealth shelf.

yea if ya want them louder then amp.
i think 6x9's are for loudness but component speakers are for clarity.

Same old questions
Do you need rear speakers? probably not unless 5.1, so why bother?
Spend money on decent components up front and amp them surely?
If you want bass, get some kick bass in the door, at least when you get a sub, they wont become obsolete and in fact add to the sound stage

amp the 6*9's and ditch the standard rears, but as others have said ideally get some comps up front and amp them first!
